Soybeans contain the three major nutrients-protein, fat, and carbohydrates-as well as various functional components and are widely used for human and livestock consumption. However, the stachyose component of mature soybean seeds is a nondigestible sugar; thus soybean varieties with low stachyose content must be developed. A study was conducted to evaluate the validity of marker-assisted selection (MAS) using a DNA marker based on the Rs2 (rs2) gene sequence in the breeding of soybean lines with low stachyose content. The marker analysis results showed that all varieties, including “Daewon”, “Jinpum#2”, “Miso”, “Pungsannamul”, “Cheongja#3”, and “Seoritae” had the Rs2Rs2 genotype, and all three breeding lines were found to have the rs2rs2 genotype. The stachyose content (g/kg) analyzed via HPLC showed variation between replicates and genotypes, ranging from 9.1 to 14.0 g/kg in the six varieties and from 2.4 to 3.7 g/kg in the three breeding lines. The range and average stachyose content in the Rs2Rs2 genotype were 9.1–14.0 g/kg and 11.56±1.49 g/kg, respectively, while in the rs2rs2 genotype, they were 2.4–3.7 g/kg and 3.01±0.37 g/kg, respectively, which were significantly lower. In breeding soybean lines with low stachyose content, the RS2 (rs2) gene MAS technique could be highly effective for selecting individuals with the rs2rs2 genotype.
