In this paper, we optimize protograph-based partially doped generalized low-density parity-check (PD-GLDPC) codes over the non-uniform binary erasure channel (NBEC) and the non-uniform additive white Gaussian noise channel (NAWGNC). Focusing on the NBEC, we first propose an efficient doping strategy while enhancing error-correcting capabilities of variable nodes (VNs) with inferior channel quality. Then, we analyze the optimized protographs over the NBEC by evaluating extrinsic information transfer (EXIT) charts of component codes and mutual information (MI) evolution of protograph VNs (PVNs). From this analysis, we figure out which component codes are effective for various optimization scenarios having different base sizes, code-rates, and channel non-uniformity. In addition to the NBEC, we also optimize PD-GLDPC protographs using a high-rate component code over the NAWGNC. It is demonstrated that the optimized PD-GLDPC codes achieve superior decoding thresholds and frame error rate (FER) performances compared to the conventional LDPC and GLDPC codes over both the NBEC and the NAWGNC.
